FIFA (and the IOC)'s main languages are English and French, so the abbreviation must either be in English or French. Since the French Espagna is closer to the native España than the English they got the ESP abbreviation.
In Germany, the French abbreviation would be ALL (Allemagne), which is not closer to the German DEU, so they got the English GER because FIFA and the IOC prefers English unless there's a reason to use French.
Edit: It's the same reason why Morocco is MAR, in French it's Maroc and French is one of the main languages of Morocco.
